When they reach the Dutchman's Ship, he approaches the quartet and accuses they are responsible for Doodle Dudes taking over his ship. He is informed of this by [[Doodle Patrick]], Patrick's much more intelligent drawn doppleganger. The group denies this and try to reason with the Dutchman, only for Patrick to mistakenly slip out that he brought DoodleBob back to life. The Dutchman is convinced that it's their fault because of this, and puts the group in charge of getting rid of the Doodle Dudes from his ship. After they're cleared, the Dutchman thanks the group to Doodle Patrick's dismay. Squidward finally reveals that he had tricked the Dutchman, who admits he had some nerve, before he takes over the ship by force. DoodlePants fights Doodle Patrick inside the ship and fully erases him, restoring the ship's control to the Dutchman. He thanks the group and bids them farewell, and they return to Bikini Bottom to prepare to go to [[Space]]. [[Sandy]], who DoodlePants rescued in a prior stage, shows up to thank them for her rescue. The fight DoodlePants partakes with DoodleBob results in another victory at DoodlePants' end, and the trio celebrates his capture - while Squidward also celebrates getting his clarinet back. While their backs are turned, however, DoodleBob sneaks past them and escapes via the rocket he used before, despite Patrick trying to warn them. DoodlePants chases him once again through space, and lands on an asteroid close to the moon where the final battle, [[Asteroid Battle]], takes place. DoodleBob is gigantic and has an evil, Doodle-coated face and evil red eyes, and sends smaller clones of himself to assist him in fighting DoodlePants off. After Doodlepants defeats him once more, Squidward attempts to erase him for good, only for SpongeBob to realize that DoodleBob created Bikini Doodle because he was very lonely. He gets the idea to erase his mean face and turn him happy, and SpongeBob, Patrick, and Squidward part ways with DoodlePants, who stays behind to keep DoodleBob company.

After the player beats the 4 main worlds ([[Bikini Bottom]], [[The Jungle]], [[Deep Sea]], and [[Space]]), a fifth post-game world called [[Notebook Land]] is unlocked. In Notebook Land, there are just two stages; the first of which is the last standard level in the game, [[Note World]]. Here, the world can change direction via the Warp Apparatus, which also affects the D-Pad controls, and acts as a gauntlet of all the skills the player learned throughout the game. There is also a boss in this world, [[Last Battle]], where [[Squid Doodle]] - the second drawing brought to life in Frankendoodle - is fought. After the main campaign concludes, the player is free to find and rescue any [[Bikini Bottom Home]] townsfolk they missed, clear any Doodle Goo that they might have overlooked, collect coins to buy color palettes or [[Coloring Book Mode]] and [[Draw SpongeBob]] pages, and replay any level in the game.
