The game follows up directly from Frankendoodle. It begins with the clumsy artist once again at sea with two [[Magic Pencil]]s this time, only to drop them into the ocean as he did before. One of the pencils lands on [[Patrick Star]]'s head, while he was practicing his counting, as the other pencil lands a far distance behind him. Patrick remembers that the pencil is a magical one that can bring drawings to life, while trying to remember that there is one thing that he is not allowed to draw. He sketches the forbidden drawing on the ground trying to remember it, which turns out to be [[DoodleBob]], the [[SpongeBob]] caricature and main antagonist from the episode. He springs back to life, stealing Patrick's pencil and running off to downtown [[Bikini Bottom]] in the process. Patrick contemplates what he had done as SpongeBob arrives at the scene, realizing what happened after overhearing him and freaking out. Upon trying to come up with a solution, he finds the second pencil, which he and Patrick can use to draw a hero to fend off DoodleBob's mania. This is where the player is able to draw their hero, which SpongeBob and Patrick name [[DoodlePants]]. Shortly after their creation, Patrick is distracted by a [[Jellyfish]] swarming past and doesn't notice SpongeBob getting captured by DoodleBob's [[Doodle Dude]] army.

They are approached by [[Squidward]], who informs them that that Bikini Bottom is in complete turmoil ever since DoodleBob's return, and that he stole his clarinet. DoodlePants then must try to bring all of the Bikini Bottom residents back. After four levels, DoodlePants, SpongeBob, Patrick, and Squidward arrive at the [[Doodled Tower]], which was where the Doodle Dudes were being made, and encounter DoodleBob. Squidward demands him to give him back his clarinet, but DoodleBob doesn't understand what he's saying, so SpongeBob gets the idea to have DoodlePants speak to him in Doodle Language instead. After the two Doodles engage in a conversation for some time, Squidward gets tired of waiting and DoodlePob runs off, but not before spawning the first boss in the game, [[Doodled]]. DoodlePants climbs to the top of the building and fights the Doodle robot until it's fully erased. Upon it's defeat, the group realizes DoodleBob drew a rocket and submarine, and use a trail of Doodle tracks to lead them to [[The Jungle]]. The group reaches a drawn [[Pyramid]], which is DoodleBob is revealed to be hiding. DoodlePants goes in to fight DoodleBob, but before he is fully erased (1% left), he runs out of the pyramid and disappears. The group suspects that either DoodleBob used the submarine to go to the [[Deep Sea]], or the rocket to the [https://spongebob.fandom.com/wiki/Moon Moon]. They come to the conclusion that they need to head to Deep Sea first, where they encounter Rock Bottom and the [[Flying Dutchman]]'s Graveyard.
